Abstract
Traditionally, sequence alignment is done by software. In this paper, we design a special processor based on Basic Local Alignment Search Tool for Nucleotides (BLASTn) with a new Banded Two-hit method. When compared to the results obtained from the ungapped BLASTn software, NCBI v2.2.31+, our hardware always gives equal or better alignment results along with 2 to 6 times speed-up and a power consumption of only 370 mW. © 2016 IEEE.
