Pathological categorization and genomic analysis for different strains of Citrus tristeza virus in Taiwan

Abstract
Citrus tristeza virus (CTV) (genus closterovirus, family closteroviridae) causes important viral diseases of citrus worldwide. In Taiwan, above 90% of the citrus trees are infected with CTV. CTV can be transmitted by a few aphid species, and also by graft-transmission. Citrus trees infected with CTV become weak and stunting, and the fruit become small and hard. In this article, we choose six strains of CTV in Taiwan and inoculating to differential citrus cultivars including Wentan pummelo, Liucheng sweet orange, Pongkan mandarin, Lankat mandarin, Eureka lemon, Mexican lime, Yuzu, Rough lemon and Rangpur lime. After six months, CTV-Pum/SP/T1 caused severe symptoms on Wentan pummelo, but not on any other citrus cultivars; CTV-Pum/M/T5 did not cause any symptoms. CTV-SwO/SP/T7 caused severe symptoms on Liucheng sweet orange, even on Wentan pummelo and Pongkan mandarin it caused leaf atrophy; CTV-SwO/M/T51 did not cause any symptoms on Liucheng sweet orange, but cause symptom on Wentan pummelo. CTV-Man/SP/T46 caused severe symptoms not only in Pongkan mandarin, but also on Wentan pummelo and Eureka lemon; CTV-Man/M/T2 did not cause any symptoms on Pongkan mandarin, but it caused severe stem pitting on Wentan pummelo. Besides, we sequenced the complete grnome of CTV-Pum/SP/T1 and CTV-Pum/M/T5, and got whole genome sequences of them. Sequence analysis revealed CTV-Pum/SP/T1 was most close to HA18-9 (GenBank accession No.GQ454869) reported from Hawaii, US, and CTV-Pum/M/T5 was most close to HA16-5 (GenBank accession No.GQ454870) reported from Hawaii. Meanwhile, we found that there were TCT repeat sequences at ORF P1a in CTV-Pum/SP/T1 and CTV-SwO/SY/T36 (GenBank accession No. EU937521), but not in genome of CTV-Pum/M/T5 and CTV-SwO/M/T30 (GenBank accession No. EU937520) .
